I am new to CUDA. I was using cuda to find the dot prod of float vectors and I came across a float point addition issue in cuda. In essence following is the simple kernel. I'm using -arch=sm_50
So the basic idea is for the thread_0 to add the values of vector a.

When I initialize 'a' with 1000 elements of 1.0 I get the desired result of 1000.00
but when I initialize 'a' with 1.1, I should get 1100.00xx but istead, I am getting 1099.989014. The cpu implementation simply yields 1100.000024
I am trying to understand what the issue here! :-(
I even tried to count the number of 1.1 elements in the a vector and that yeilds 1000, which is expected. and I even used atomicAdd and still I have the same issue.

Biggest concern here is the disparity of the CPU result vs GPU result! I understand floats can be off by some decimal points. But the GPU error is very significant! :-(

It is not possible to represent 1.1 exactly using IEEE-754 floating point representation. As #RobertCrovella mentionned in his comment, the computation performed on the CPU does not use the same IEEE-754 settings than the GPU one.
Indeed, 1.1 in floating point is stored as 0x3F8CCCCD = which is 1.10000002384185. Performing the sum on 1000 elements, the last bits gets lost in rouding, one bit for the first addition, two bits after four, etc, until 10 bits after 1000. Depending on rounding mode, you may truncate the 10 bits for the last half of operations, hence ending up summing 0x3F8CCC00 which is 1.09997558.
The result from CUDA divided by 1000 is 0x3F8CCC71, which is consistent with a calculation in 32 bits.
When compiling on CPU, depending on optimization flags, you may be using fast math, which uses the internal register precision. It can be, if not specifying vector registers, using the x87 FPU which is 80 bits precision. In that occurence, the computation would read 1.1 in float which is 1.10000002384185, add it 1000 times using higher precision, hence not loosing any bit in rounding resulting in 1100.00002384185, and display 1100.000024 which is its round to nearest display.
Depending on compilation flags, the actual equivalent computation on Cpu may require enforcement of 32 bits floating-point arithmetics which can be done using addss of the SSE2 instruction set for example.
You can also play with /fp: option or -mfpmath with the compiler and explore issued instructions. In that case assembly instruction fadd is the 80-bits precision addition.
All of this has nothing to do with GPU floating-point precision. It is rather some misunderstanding of the IEEE-754 norm and the legacy x87 FPU behaviour.

Strategy for minimizing bank conflicts for 64-bit thread-separate shared memory

Suppose I have a full warp of threads in a CUDA block, and each of these threads is intended to work with N elements of type T, residing in shared memory (so we have warp_size * N = 32 N elements total). The different threads never access each other's data. (Well, they do, but at a later stage which we don't care about here). This access is to happen in a loop such as the following:

Now, the different threads may have different indices each, or identical - I'm not making any assumptions this way or that. But I do want to minimize shared memory bank conflicts.
If sizeof(T) == 4, then this is is easy-peasy: Just place all of thread i's data in shared memory addresses i, 32+i, 64+i, 96+i etc. This puts all of i's data in the same bank, that's also distinct from the other lane's banks. Great.
But now - what if sizeof(T) == 8? How should I place my data and access it so as to minimize bank conflicts (without any knowledge about the indices)?
Note: Assume T is plain-old-data. You may even assume it's a number if that makes your answer simpler.
tl;dr: Use the same kind of interleaving as for 32-bit values.
On later-than-Kepler micro-architectures (up to Volta), the best we could theoretically get is 2 shared memory transactions for a full warp reading a single 64-bit value (as a single transaction provides 32 bits to each lane at most).
This is is achievable in practice by the analogous placement pattern OP described for 32-bit data. That is, for T* arr, have lane i read the idx'th element as T[idx + i * 32]. This will compile so that two transactions occur:
The lower 16 lanes obtain their data from the first 32*4 bytes in T (utilizing all banks)
The higher 16 obtain their data from the successive 32*4 bytes in T (utilizing all banks)
So the GPU is smarter/more flexible than trying to fetch 4 bytes for each lane separately. That means it can do better than the simplistic "break up T into halves" idea the earlier answer proposed.

On Kepler GPUs, this had a simple solution: Just change the bank size! Kepler supported setting the shared memory bank size to 8 instead of 4, dynamically. But alas, that feature is not available in later microarchitectures (e.g. Maxwell, Pascal).
Now, here's an ugly and sub-optimal answer for more recent CUDA microarchitectures: Reduce the 64-bit case to the 32-bit case.
Instead of each thread storing N values of type T, it stores 2N values, each consecutive pair being the low and the high 32-bits of a T.
To access a 64-bit values, 2 half-T accesses are made, and the T is composed with something like `

CUDA out of memory message after using just ~2.2GB of memory on a GTX1080

I'm doing matrix multiplication on a GTX1080 GPU using JCuda, version 0.8.0RC with CUDA 8.0. I load two matrices A and B into the device in row-major vector form, and read the product matrix from the device. But I'm finding that I run out of device memory earlier than I would expect. For example, if matrix A is dimensioned 100000 * 5000 = 500 million entries = 2GB worth of float values, then:

works fine. But if I increase the number or rows to 110000 from 100000, I get the following error on this call (which is made before the memory allocations for matrices B and C, so those are not part of the problem):

The issue is that allocating a matrix of this size on the device should take only about 2.2GB, and the GTX1080 has 8GB of memory, so I don't see why I'm running out of memory. Does anyone have any thoughts on this? It's true that I'm using the JCuda 0.8.0RC with the release version of CUDA 8, but I tried downloading the RC version of CUDA 8 (8.0.27) to use with JCuda 0.8.0RC and had some problems getting it to work. If versions compatibility is likely to be the issue, however, I can try again.
Matrices of 100000 * 5000 are pretty big, of course, and I won't need to work with larger matrices for a while on my neural network project, but I would like to be confident that I can use all 8GB of memory on this new card. Thanks for any help.

The last argument to cuMemAlloc is of type size_t. This is an implementation-specific unsigned integer type for "arbitrary" sizes. The closest possible primitive type in Java for this is long. And in general, every size_t in CUDA is mapped to long in JCuda. In this case, the Java long is passed as a jlong into the JNI layer, and this is simply cast to size_t for the actual native call.
(The lack of unsigned types in Java and the odd plethora of integer types in C can still cause problems. Sometimes, the C types and the Java types just don't match. But as long as the allocation is not larger than 9 Million Terabytes (!), a long should be fine here...)
But the comment by havogt lead to the right track. What happens here is indeed an integer overflow: The computation of the actual value
110000 * 5000 * Sizeof.FLOAT = 2200000000
is by default done using the int type in Java, and this is where the overflow happens: 2200000000 is larger than Integer.MAX_VALUE. The result will be a negative value. When this is cast to the (unsigned) size_t value in the JNI layer, it will become a ridiculosly large positive value, that clearly causes the error.
When doing the computation using long values, either by explicitly casting to long or by appending the L suffix to one of the literals, the value is passed to CUDA as the proper long value of 2200000000.

Why does cuFFT performance suffer with overlapping inputs?

I'm experimenting with using cuFFT's callback feature to perform input format conversion on the fly (for instance, calculating FFTs of 8-bit integer input data without first doing an explicit conversion of the input buffer to float). In many of my applications, I need to calculate overlapped FFTs on an input buffer, as described in this previous SO question. Typically, adjacent FFTs might overlap by 1/4 to 1/8 of the FFT length.
cuFFT, with its FFTW-like interface, explicitly supports this via the idist parameter of the cufftPlanMany() function. Specifically, if I want to calculate FFTs of size 32768 with an overlap of 4096 samples between consecutive inputs, I would set idist = 32768 - 4096. This does work properly in the sense that it yields the correct output.
However, I'm seeing strange performance degradation when using cuFFT in this way. I have devised a test that implements this format conversion and overlap in two different ways:
Explicitly tell cuFFT about the overlapping nature of the input: set idist = nfft - overlap as I described above. Install a load callback function that just does the conversion from int8_t to float as needed on the buffer index provided to the callback.
Don't tell cuFFT about the overlapping nature of the input; lie to it an dset idist = nfft. Then, let the callback function handle the overlapping by calculating the correct index that should be read for each FFT input.
A test program implementing both of these approaches with timing and equivalence tests is available in this GitHub gist. I didn't reproduce it all here for brevity. The program calculates a batch of 1024 32768-point FFTs that overlap by 4096 samples; the input data type is 8-bit integers. When I run it on my machine (with a Geforce GTX 660 GPU, using CUDA 8.0 RC on Ubuntu 16.04), I get the following result:

Method 2 is noticeably faster, which I would not expect. Look at the implementations of the callback functions:

Method 2 has a significantly more complex callback function, one that even involves integer division by a non-compile time value! I would expect this to be much slower than method 1, but I'm seeing the opposite. Is there a good explanation for this? Is it possible that cuFFT structures its processing much differently when the input overlaps, thus resulting in the degraded performance?
It seems like I should be able to achieve performance that is quite a bit faster than method 2 if the index calculations could be removed from the callback (but that would require the overlapping to be specified to cuFFT).
Edit: After running my test program under nvvp, I can see that cuFFT definitely seems to be structuring its computations differently. It's hard to make sense of the kernel symbol names, but the kernel invocations break down like this:

Interestingly, it looks like cuFFT invokes two kernels to actually compute the FFTs using method 1 (when cuFFT knows about the overlapping), but with method 2 (where it doesn't know that the FFTs are overlapped), it does the job with just one. For the kernels that are used in both cases, it does seem to use the same grid parameters between methods 1 and 2.
I don't see why it should have to use a different implementation here, especially since the input stride istride == 1. It should just use a different base address when fetching data at the transform input; the rest of the algorithm should be exactly the same, I think.
Edit 2: I'm seeing some even more bizarre behavior. I realized by accident that if I fail to destroy the cuFFT handles appropriately, I see differences in measured performance. For example, I modified the test program to skip destruction of the cuFFT handles and then executed the tests in a different sequence: method 1, method 2, then method 2 and method 1 again. I got the following results:

So the performance seems to change depending upon whether there are other cuFFT plans in existence when creating a plan for the test case! Using the profiler, I see that the structure of the kernel launches doesn't change between the two cases; the kernels just all seem to execute faster. I have no reasonable explanation for this effect either.
If you specify non-standard strides (doesn't matter if batch/transform) cuFFT uses different path internally.
ad edit 2:
This is likely GPU Boost adjusting clocks on GPU. cuFFT plan do not have impact one on another
Ways to get more stable results:
run warmup kernel (anything that would make full GPU work is good) and then your problem
increase batch size
run test several times and take average
lock clocks of the GPU (not really possible on GeForce - Tesla can do it)
At the suggestion of #llukas, I filed a bug report with NVIDIA regarding the issue (https://partners.nvidia.com/bug/viewbug/1821802 if you're registered as a developer). They acknowledged the poorer performance with overlapped plans. They actually indicated that the kernel configuration used in both cases is suboptimal and they plan to improve that eventually. No ETA was given, but it will likely not be in the next release (8.0 was just released last week). Finally, they said that as of CUDA 8.0, there is no workaround to make cuFFT use a more efficient method with strided inputs.

Influence of division operation in cuda kernel on number of registers per thread

Im was writing a program which includes a cuda kernel. I found that if you are using#define OPERATOR * one thread will use 11 registers, but I you will use #define OPERATOR / (division operator) one thread will use 52 registers!! Whats wrong? I must
decrease register number (I dot want to set maxregcount)! How can I decrease number of registers when Im using devision operator in cuda kernel?

The increase in register use when switching from a double-precision multiplication to a double-precision division in kernel computation is due to the fact that double-precision multiplication is a built-in hardware instruction, while double-precision division is a sizable called software subroutine (that is, a function call of sorts). This is easily verified by inspection of the generated machine code (SASS) with cuobjdump --dump-sass.
The reason that double-precision divisions (and in fact all divisions, including single-precision division and integer division) are emulated either by inline code or called subroutines is due to the fact that the GPU hardware has no direct support for division operations, in order to keep the individual computational cores ("CUDA cores") as simple and as small as possible, which ultimately leads to higher peak performance for a given size chip. It likely also improves the efficiency of the cores as measured by the GFLOPS/watt metric.
For release builds, the typical increase in register use caused by the introduction of double-precision division is around 26 registers. These additional registers are needed to store intermediate variables in the division computation, where each double-precision temporary variable requires two 32-bit registers.
As Marco13 points out in a comment above, it may be possible to manually replace division by multiplication with the reciprocal. However, this causes slight numerical differences in most cases, which is why the CUDA compiler does not apply this transformation automatically.
Generally speaking, register use can be controlled with compilation-unit granularity through the -maxrregcount nvcc compiler flag, or with per-function granularity using the __launch_bounds__ function attribute. However, forcing lower register use by more than a few registers below the level determined by the compiler frequently leads to register spilling in the generated code, which usually has a negative impact on kernel performance.

fermi cuda double precision against C

there is a small error between CPU and GPU double precision results, using a fermi GPU.
e.g. for a small test set, I get the following absolute error for: (Number 1(CPU) - Number 2(GPU)) = 3E-018.
in binary form it is as expected very small…

Although this is a difference of one binary digit, I am keen to eliminate any differences, as the errors addup during my code.
any tips from those familiar with fermi? if this is unavoidable can I get C/C++ to mimic the fermi rounding off behaviour?

Floating point is not associative, so if a compiler chooses to do operations in a different order then you'll get a different result. Two versions of the same compiler can produce differences! Different compilers are even more likely to produce differences, and if you're doing work in parallel on the GPU (you are, right?) then you're inherently doing operations in a different order...
Fermi hardware is IEEE754-2008 compliant, which means that in addition to IEEE754 standard rounding it also has the fused multiply-add (FMA) instruction which avoids losing precision between multiplication and addition.
