Bad news, if you want to run flash animation in a web page, the browser should have FlashPlayer installed and enabled.
But if it's not in a webpage, you have the possibility to convert your Flash animation in an application with Adobe AIR for desktop and mobile.

With the last Flash IDE (Animate CC), you can export your Flash animation in HTML5, to be compatible with a browser that not have Flash Player. But not support all Flash functionalities.

It is a feature of JWplayer. It will detect when Flash is not supported and switch to HTML5.

Are you saying FLV because it is Flash? Did you know Flash itself can play MP4 files anyway? Looking at the source code I see MP4 video files provided so I think they are just using Flash Player app to play MP4 files where plugin is available or else then using HTML5 for mobile etc.
Test by disabling Flash Plugin in mobile browser settings, you should now see an HTML5 player instead for handling exact same file that Flash app was playing.

You have a mobile with Flash Plugin installed and you visited a page that had a video player app made with Flash to play some MP4 files. Your mobile is flash capable so it worked and you watched some MP4 file using a Flash decoder instead of an HTML5 decoder.

No, you can't. Especially not on iOS that does not have any flash support at all.
Have you tried Google Swiffy? It allows to convert SWF into HTML5.
If you want to use SWF for playing animation on HTML5, you also can use LWF (an animation sample on HTML5), it works well on Android and iOS.

I already know about StageWebView and HTMLLoader, but that only works in Adobe AIR. Is there any way (maybe third party) to do the same in a SWF.

I'm building a game in AS3 that will run on mobile devices with Adobe AIR, and there is also a web version that will run as a SWF.
The game has some links, URLs that open in a StageWebView for mobile. My problem is that the SWF has to open these URLs in a browser popup or i-frame... I don't like it :(
What you're trying to accomplish isn't possible in a SWF. However, on the web you will have access to javascript and HTML, and with that, you could replicate the functionality with an iframe that sits directly over your SWF.
I am helping to build a video based website. My client wants the website to be viewable on ipads/iphones. Therefore, I absolutely can not require the flash viewer.
One of my developers wants to use AS3 for scripting special features in our player. If AS3 scripting is used, does that mean my users must have the flash plugin?

If it's just about playing videos, then html5 based option would be great. But if the requirement is more complicated and the developer is more comfortable with AS3, then you can have an AIR app re-packaged as iOS app (that's a supported workflow from Adobe).
Yes, the users would have to have the Flash Player installed to view an AS3 flash file (.swf).
But your developers might implement an html5 alternative of the video player for iOS that doesn't require flash (which probably will be missing some of those special features) so the website might still be viewable on iOS devices.
My advice would be to simply ask them if it will work on iPad and iPhone :-)

The usual alternatives to Flash animation are canvas (which has its own API) and SVG (which is subject to standard DOM manipulation), both of which are supported by iOS Mobile Safari.
Adobe is developing an HTML/Javascript/CSS based alternative to Flash Builder called Adobe Edge, you can download it for free for a limited time for Adobe Labs. It doesn't have nearly as many features as Flash(at least not yet), but it provides enough basic functionality to accomplish what you are asking.
