I am doing a website using bootstrap 3.0 which I want the HTML and CSS to be seen neatly on a desktop, tablet and mobile.
A problem that I am having is that when you view the site on a mobile display the column are stacked (in which I am not criticizing as this stops scrolling as much as possible). However, I would like a little gap between the columns (even 1-2px).

This is because there is no over-riding column offset above for viewports above col-sm. Meaning that your page will display as the 6 central columns with the three column offset - even on larger screens.

you will need to add the following (col-md-offset-0) to each of the parent divs to prevent the offset in -md and -lg and to allow the two divs to display side by side:

I just tested this and it now works and displays the columns side by side - look at the code snippet in action (in full screen mode - the columns are adjacent and in the small window they stack vertically. Note that I added coloured backgrounds to demonstrate the point.

I have two rows of three columns that I have set up with Twitter Bootstrap like so:

This works fine for a certain pixel width (two rows of three nice columns), but when I reduce the screen size, it has 2 in one row, and then 1 on another row (for 1 row). And then when an iPhone screen size they are each in their own row, but they are off center.
How do I make it so that these rows are responsive so that, when the screen size is reduced, 2 columns are displayed as 50% of the container width? And then when the screen is reduced to a phone device width, each column takes up 100% of the container width.

And if you want those two colums to always be same height i don't think you can do that with bootstrap and you have to use javascript, or flexbox, or just adjust padding on different device sizes

Remember that rows are 12 column based so you think about the bigger layout.
You initially split your screen the way you want ( 4 + 8 ) , inside of those is where the magic happens !

In the code above the 'Page Title' text stays centered horizontally on the screen as the screen width is reduced which is exactly what I want. I also want the four columns to stay centered horizontally when collapsed down to two columns and then when collapsed down to one column but the code above results in the columns being left aligned in the col-md-8 when wrapped. Is it possible to ensure that however the col-md-2 columns are wrapped they stay centered horizontally?
Your content is being left-aligned within their container divs by the class text-left. If you use the Bootstrap class text-center it will be centered.
Also regarding your column layout, I think you're working against the Bootstrap styles with those inline widths. I'd remove them and try using Bootstrap's own classes, like this:

This will give you full-width columns on each div at the "xs" size (extra small, or mobile), then at the "sm" size (small) they'll grow to be 50%, then at md (medium) they'll shrink to be 1/6th.

I used to have a working layout of a header, side navigation column, main large content column , and a footer. Now the navigation column is sitting on top of the content column even though the numbers should add up. I just need my navigation column to line up next to my content. You can see my WIP HERE. The column divs only line up beside each other for the divs actually are "siblings" to each other, apart from adding up numberwise.
Try putting the navigation and content columns in the same container -> row tag, like so:
