I'm looking at Chrome Dev Tools and I don't actually see where at any point styles from within a media query are being loaded. The obvious result you want is that right now that left panel is
position: absolute;
width: 50%;
and of course at this resolution you want that width to be something smaller. You can change the styles as your title suggests with a media query, but none's firing. Do you mind posting your relevant CSS to see why--if it exists--your mq isn't working?
Judging by the quality of your design I'm guessing you definitely know what a media query is, but just in case:

Here is my header code where I want to set the background.

Here is the associated CSS code:

If I code in the image to the html page it appears, but I can't get it to appear using url. I've tried moving the location of the picture, I've tried changing the url to (".../images/portland.jpg"). Nothing I've tried so far works.
It looks like you have one too many periods in the url path on your css. Also, sidenote, newer browsers don't need any quotes on the path.
Try this:
.header {
background: url(../images/portland.jpg) no-repeat center center fixed;
background-size:cover
}
You can even give your site a different background for a phone size screen like so:
#media only screen and max-width: 48em {
.header {background: url(../images/portland-portrait.jpg) no-repeat center center fixed;}

When in Firefox, all the content gets pushed to the right. In all the other browsers I tried (Chrome, Safari, and IE), it works just fine.

The simplest way I found to solve this without rewriting your code is:
Go to your li a selector (line 73) and remove height: 28px;
You a tags already get their correct height and setting it manually messes up with the flow of the display.

I have the following page:

If you look at the top-right-hand corner, then you can see that the settings & chat pic and the username is aligning with the lower border of the profile picture.
How could I make all elements in top-right-hand-corner align in the middle of the top-bar?
The top-bar is supposed to look like that:
EDIT: I have applied the vertical-align: middle property to these elements. However, as you can see at ranganadh's JSBin, the image seems to be a bit too near to the lower corner. Any suggestions on that?

The vertical-align property is not inherited and must be specified explicitly.
By default, your right most image is aligned with the default baseline of the container block. Setting vertical align to middle gives a more pleasing view.
If you need to, use the bottom offset to adjust the overall vertical position of the .right-stuff block.

It gives a better looking result.
I believe you simply need to add an valign="top" to your profile image.

If your screen is of a good size there might not be a scroll so you will have to zoom in... but when there is a scroll and you move down the page, my theme forces my header to travel with you, which I would like to remove if possible.
What would be the best way of stopping this from happening, so that it stays in the same position and does not travel with you?
The Best thing would be to remove the relevant Js code , which is causing this.

js code file inclusion in your page, just remove it, everthing should works fine, as you intend to.

you need to remove the css attribute :
position: fixed
Which you had used on the header.
Stop using the jquery.stickymenu.js script and things gonna be ok. It applies position:fixed to your header, when you scroll the page down and you don't need it.

To controll the size of the image, you need to address the image on the CSS:
.pop_image img {
width: 100px;
height:100px;
}
Your CSS will determine the size of the <ul> list, not your image.
Try the following instead:
.pop_image img {
top: 10px;
width: 100px;
height: 100px;
position:absolute;
}
Try to add a display: block; in .pop_image class even if the ul is normaly a block...
