I created an application with Java, Hibernate and MySQL (Community Server Edition).
Please answer to following questions:
What is different MySQL server and MySQL embedded?
How can I backup and restore large MySQL databases in Hibernate?
What is maximum number of records a MySQL embedded database can store?
MySQL embedded is not different from MySQL Server, it's just a different license so you can resell it as part of a commercial product.
Hibernate does not provide features for backup or restore. But you can use mysqldump if you like.
There's no limit.

I have a MySQL file that I would like to explore using sqltool. I do not want to deploy a MySQL database because I only need to run a few queries on the data; I do not need persistence.
I understand that sqltool will allow me to create an in-memory database and run queries on it. This is perfect for my use-case, but how do I make it accept the MySQL dialect of SQL?
Additionally, is the process the same for other dialects such as Postgres SQL?
You need to deploy a MySQL database.
The HSQLDB SqlTool allows you to connect to a MySQL server using the MySQL JDBC driver, or to any other database server such as PostgreSQL using the relevant JDBC driver.
The SqlTool also allows you to create an in-memory database when used with HSQLDB, but this type of database is different from a MySQL database.
I have similar schema in both MySQL and MSSQL Server databases. How can I migrate just the data from MySql to an empty (no data) MSSqlServer database? MSSqlServer DB is empty with just the schema. I could not configure the MySql DB as a linked server (through ODBC) since I don't have DB Admin rights on MSSqlServer. I just have previleges to add data. I explored Sql Server Migration Assistant for MySQL, but I just want to migrate data without touching the schema at the target.
I also noticed that there is a SqlBulkCopy class which helps to programatically migrate data in .NET.
But I need to write code for each table (there are more than 100 tables and 20 GB of data).
What is the most elegant way to do it?
SSMA might be the easiest. Since you don't wanna use that, you can try using mysqldump. You can use it to essentially dump a MySQL db to SQL Server.

I need to migrate a mysql db including data from ms azure to my regular hosting provider. I already have an empty db waiting there.
The db contains a wordpress+woocommerce and various plugin tables.

You should try MySQL Workbench which can easily do a migration from SQL Server (and Azure DB) to MySQL. The migration can be on the fly or it can result in some .sql scripts that you have to load in you MySQL database using your regular client (phpMyAdmin, EMMA or of course, MySQL Workbench).

I know it's a novice question, I might GUESS the answer for some of them, for example "the reason phpmyadmin database is created" IS because I installed phpmyadmin and this database was created alongside . That's not for sure, so I just need some clarification.

Mysql is a database server. It serves access to databases. It runs on a machine as a service.
Phpmyadmin is a php based tool you install for managing mysql from a web page.
The last two are databases that can be created by an application, such as phpmyadmin, for storing schema information about the rest of the database or tables of a database.
These are the standard set of databases shown when you execute SHOW DATABASES on a clean MySQL install.
mysql - this is created at install of the MySQL server, either by the package management system of your operating system or the script provided as part of the MySQL package
information_schema - meta database, it does not exist on the disk
performance_schema - meta database, but it does store some files on the disk
Any other databases are user/application created.
That's about it. I can always just dump it to csv and read it in, but I was hoping to avoid that.
Since both Interbase and MySql have ODBC drivers, how about using your favorite development environment to write an app that opens each table in the IB database and copies it into the MySql database? There are various languages and IDE's that support data access using odbc.
This would be nicer than using csv because your code could copy the schema during the process of copying each table.

ps: I don't know why you want to migrate from Interbase to MySQL but you can also take a look to Firebird
