Recently upgraded to MySQL 5.7.12 on a Debian (Debian 3.2.78-1 x86_64 GNU/Linux) and have been running into the server hanging after every few hours. This is getting flooded in the syslog and mysql.log:

We had the same issue on a Ubuntu 16.04 system with mysql 5.7.13 . We increased our max open files parameter in systemd like this:
/etc/systemd/system/mysql.service.d/10-ulimit.conf

So far the issue did not happen again. Maybe mysql needs somehow more file descriptors now.

In locking down my system with tcp_wrappers I had inadvertently taken mysqld out of both hosts.allow and hosts.deny. It seems that after checking both hosts.allow and hosts.deny mysqld shuts down and closes the socket as you might expect. However it them immediately starts to poll the (now non-existent) socket for activity.
I just did another test where my tcp_wrappers was correctly configured. When I connect from an authorized host all is fine; however when I connected from a blocked address the same issue occurs. Based on this I recommend using other tools to secure mysqld and making your tcp_wrappers config more open than your firewall. That being said the bug should still be fixed!
This fix has yet to stand the test of time so, as usual, YMMV. Hope it helps anyway

I have the same issue after upgrading to Percona Cluster 5.7.14-26.17-1.trusty.
The ulimit.conf suggestion doesn't help, and I've made sure that there are sufficient file handles, so far as I can tell, by editing /etc/security/limits.conf and /etc/sysctl.conf.
I can reproduce this easily by telnetting to post 3306 and then disconnecting; the server then goes into a spin logging this error.
A horrible workaround for this, which looks promising in my environment, is to avoid using TCP connections on port 3306, and use unix sockets instead.
You can proxy from port 3306 to the socket by changing the port number in /etc/mysql/my.cnf and then using socat
nohup socat TCP4-LISTEN:3306,fork UNIX-CONNECT:/var/run/mysqld/mysqld.sock&
If I then telnet in on port 3306 and disconnect, I can't provoke the problem. I intend to report back on how well this stands up over time.

I came here with the same error and none of the solutions worked BUT after some research on our end we found that it was apparmor that was denying our logging directory causing the bad file descriptors error message.
I'm using siege to locate some problem pages on our new sitemap and am having trouble getting it to stop after it runs through the urls.txt file. I have tried using reps=once in the command line, as well as in the .siegerc config file. I find that I have to use the config file, as I want the output written verbosely to a log file so that I can see page load times, 302 and 404 errors, etc. and import them into excel. However, no matter what I try I cannot get siege to stop when it completes the url.txt file- it just reruns it over again.
I have configured for 40 concurrent users, the time and reps variable is commented out in config, the url.txt file is in config. The syntax I run at cmd line is...
sudo siege --reps=once -v > outputfile.csv
I have tried setting the reps in config, no luck. Any ideas where I'm going wrong?
I ran into similar problems and trying multiple options I got it to work with:

I have multiple hosts connecting to the server and initiating queries. The problem I am facing is that randomly the DB server stops accepting connections. All connections start piling up and in around 3 or 5 seconds it comes back to normal. When I run show processlist I see a lot of connections piled up waiting on to be connected but since the DB server stops accepting connections, eventually the connection pool becomes full, no further connections are allowed.
During this blackout period, I am not able to see what's going on the DB server because i just won't give me any info even if the connection is established already. iostat -d -x 1 won't show anything unusual with the disks, CPU is also mostly idle. TCP connections piles up since the clients wants to open connections because they need to push data.
I am not able to figure out what's wrong here. Is this something specific to my DB, or the machine or the config. I need some help here on where and what to look for to identify and rectify the issue.

I have not heard of needing more than 256K. Did you discover a need for 512K? Together with
max_connections = 900
You potentially need 500MB for processes. (Granted, this is not a big deal since you have 128GB of ram.)
Back to the problem...
Turn on the slow_log with long_query_time = 1. After the next occurrence, run pt-query-digest against the slowlog. There may be some surprises there. Note that queries hung across the 3-5 second pause will register as taking several seconds, even if they should take only milliseconds. There's still a risk that it won't point the finger at the real cause of the Pause.

When I run phpmyadmin it shows me this message:

I have modified my php.ini to have the correct address to the php_mysqli.dll, uncommented it.
I have even copied and renamed it into mysqli.dll.
Then restarted the pc, and nothing works. Here I paste the phpinfo();

There in pjpinfo() shows me a warning but I couldnt figure out why, it is something from date(), even when I am not using it. but I dont believe that is the problem.
I installed WAMP(latest version) on a windows7 x64 machine.
Please help, I have been stuck in there for over a week
wamp have two php.ini files. one is in PHP folder and another one in apache\bin folder. you have to modify the apache folder php.ini file.
Otherwise through system tray wamp icon also you can open the ini file. conform that whether you have modified the correct file. and check the phpinfo whether MYSQLI is enabled
